14 Supplemental Experimental Procedures Taxonomic Sampling and DNA Sequence Data. We include 15 outgroup species spanning four avian orders: five swifts (Apodidae: Aerodramus salangana, A. vanikorensis, Aeronautes saxatalis, Chaetura pelagica, Streptoprocne zonaris); one treeswift (Hemiprocnidae: Hemiprocne mystacea); one owlet-nightjar (Aegothelidae: Aegotheles insignis); four caprimulgiforms (Caprimulgus longirostris [Caprimulgidae], Nyctibius bracteatus [Nyctibiidae], Podargus strigoides [Podargidae], and Steatornis caripensis [Steatornithidae]; two galliforms: Coturnix chinensis and Gallus gallus; and two passeriforms: Corvus frugilegus and Myrmotherula brachyura). For ingroup taxa and most of our outgroup species, we collected 6461 alignment positions of DNA sequence data representing six genes (four nuclear and two mitochondrial plus flanking trnas). The nuclear genes include intron 7 of beta fibrinogen (FGB), intron 5 of the adenylate kinase gene (AK1), a segment of the ornithine decarboxylase gene extending from the end of exon 6 to the beginning of exon 8 (ODC), and a segment of the Z-linked muscle skeletal receptor tyrosine gene including parts of exons 4 and 5 and the intervening intron (MUSK). The mitochondrial gene sequences include the complete NADH dehydrogenase subunit 2 (ND2), approximately half of NADH dehydrogenase subunit 4 (ND4), and trnas flanking each of these protein-coding genes. Several FGB sequences (for the outgroup species A. vanikorensis, S. zonaris, P. strigoides, A. insignis, C. longirostris, S. caripensis, and H. mystacea) were provided by the Early Bird Tree of Life project (1). The AK1 sequence for A. insignis, the ND2 and ND4 sequences for Coturnix, and all Gallus sequences were obtained from GenBank. DNA Sequence Data Collection and Alignment. DNA was isolated using standard phenol-chloroform extraction, a sodium-chloride extraction protocol, or using Qiagen DNeasy extraction kits following standard protocols. Amplification of target sequences was performed using the polymerase chain reaction with the primer sets identified in Table S1. Amplified PCR products were gel-purified on Sephadex columns (Princeton Separations) or purified using shrimp phosphatase and exonuclease (exosapit). A subset of nuclear gene sequences was cloned prior to sequencing using TopoTA cloning kits (Invitrogen) because sequence length polymorphisms prevented us from obtaining clean sequences. However, most purified PCR products were sequenced directly using Big Dye Terminator sequencing reaction mix following the manufacturer s protocols (Applied Biosystems). Cycle-sequencing products were visualized on either an ABI 377, ABI 3700, or ABI 3730 automated sequencer (Applied Biosystems). All new DNA sequences generated for this study were deposited in GenBank (accession numbers XXX-XXX [to be added prior to publication]). DNA alignments of the intron sequences were performed initially using the alignment program Muscle version 3.6 (2) and adjusted manually. The AK1,
15 BFib, and trna sequences include a number of indels, some of which could not be aligned with confidence, and these regions were consequently excluded from further analysis. Heterozygous sites were scored using ambiguity codes and positions contributing to length polymorphisms were excluded from analysis. Phylogenetic Analyses. Time-calibrated Bayesian phylogenetic analyses were performed using BEAST v1.7.1 (3). We identified the best-fitting data partitioning strategy, as well as nucleotide substitution models for each data partition, using the Akaike Information Criterion (AIC; ref. 4; see ref. 5 for justification), as implemented in ModelTest 3.06 [6]. The 11 partitions and their corresponding nucleotide substitution models implemented in our analyses are listed in Table S2. Divergence times were estimated using an uncorrelated lognormal (UCLN) relaxed clock model, and a Birth-Death speciation tree prior. We calibrated our divergence-dating analyses using substitution rate priors (rather than fossil calibrations) using the rate estimates generated for Hawaiian honeycreepers [7], which allowed for the incorporation of separate normally distributed substitution rate calibration priors for our trnas, the three ND2 and ND4 codon positions, and for AK1, Bfib, and ODC (see Table S2 for mean substitution rates and standard deviations for each partition). The only locus for which we had no substitution rate prior was MUSK. We also performed divergence-dating analyses using fossil and island-age calibrations. Mayr [8] argued for a sister group relationship between Apodidae and the fossil Scaniacypselus to the exclusion of Hemiprocnidae, allowing us to put a minimum date on this node of 49 ma (we used a lognormal distribution with a mean of 0.01 my, an offset of 49.0 ma, and a standard deviation of 1.0). We also used information from Stuessy et al. [9] on the age of the Juan Fernandez Islands to date the common ancestor of Sephanoides. The best estimate for the age of Masatierra is ma. There is an older estimate of ma for Santa Clara, but the authors discount this age because of the large uncertainty around the estimate. Stuessy et al. indicate that this is a hot spot system with westward movement, but the ages of the submerged seamounts suggest that perhaps a 6 ma old seamount was land positive at a time that Masatierra was also land positive, but that there was an interval before that when it is pretty certain that no islands could have been emergent. Given this information, we calibrated this node with a lognormal distribution with a mean of 5.0 ma and a standard deviation of 0.2. We actually ran analyses under a diversity of standard deviations and with a variety of distribution shapes around the 49 ma age of Apodidae + Hemiprocnidae and 5.0 ma age of the Juan Fernandez Islands and all returned similar very old ages for the split between hummingbirds and swifts and for crown group hummingbirds. Typical estimates obtained from these analyses are 70.8 Ma the common ancestor of swifts and hummingbirds and 38.6 ma for the crown group of hummingbirds. We reject these estimates in favor of those obtained using multiple simultaneously-employed substitution rate calibrations. BEAST analyses were run four times to minimize the chance of becoming trapped on local optima,
16 with each run consisting of 1 X 10 8 generations. Burn-in was assessed via inspection of trace plots and ESS scores for parameter estimates using the program Tracer, version 1.5 ( Trees and log files from the four analyses were then combined using LogCombiner, version ( The maximum clade credibility (MCC) tree was summarized from the joint distribution of trees using TreeAnnotator, version ( and the mean and 95% credibility intervals of divergence time estimates were visualized using FigTree, version 1.40 ( Diversification Analyses using BAMM. BAMM relaxes the assumption of timehomogeneous diversification that underlies alternative approaches such as the MEDUSA model (10). BAMM incorporates incomplete taxon sampling directly into likelihood calculations; we assumed that our tree contained 86.0% of hummingbird species. We performed multiple BAMM runs on the MCC hummingbird phylogeny, with 10 million generations of Markov Chain Monte Carlo (MCMC) sampling per run and sampling evolutionary parameters every 1000 generations. We assessed convergence of BAMM runs by computing effective sample sizes of log-likelihoods, numbers of processes, and evolutionary rate parameters using the CODA library for R; all parameters had effective sample sizes > 500. We reconstructed marginal distributions of net diversification rates for each branch in the MCC hummingbird phylogeny using the posterior distribution of evolutionary parameters sampled using the reversible jump MCMC algorithm in BAMM. Finally, we reconstructed rate-through-time curves for eight major clades of hummingbirds from the joint posterior density of parameters simulated with BAMM. Supplemental References 1.
