Designing parallel algorithms for biocomputing (supported by NSF under grant 1156733 and GSU Molecular Basis of Disease Program Fellowship, January 2012-Fall 2015) Designed and implemented cloud algorithms to speed up K-means clustering algorithms and Markov chain Monte Carlo. Compared performance of Hadoop, Windows Azure, and Spark under the Map-Reduce programming model. 2. Developing algorithms for detecting gene-gene interactions in genome-wide association studies (supported by NSF under grant 0514750 and GSU Molecular Basis of Disease Program Fellowship, January 2013-Fall 2015) Designed and implemented cloud-based algorithms via dynamic clustering for detecting high-order epistatic interactions. Conducted a survey to identify key problems for genome-wide association studies and the potential to solve these problems through advanced computational methods. 3. Designing assembler for metagenomic sequencing (supported by the NSF of China under grant nos. 61379108, 61232001, and a GSU Molecular Basis of Disease Program Fellowship, May 2012-Fall 2015) Designed a novel framework with divide, conquer, and merge strategy to partition sequencing data, locally assemble, and globally merge to obtain contigs. Built a generative probabilistic model of sequencing procedure for correctly merge candidate assembled short sequences. 4. Mining positive and negative co-regulation patterns from 3D gene expression microarray data and discovering gene regulatory mechanism ( supported by NSF of China under grant no. 61272274 and Wuhan University Research Assistantship, August 2010-Auguest 2011) Completed three biologically relevant modules (SRPNCM, IRPNCM and CRPNCM) for applying algorithm to extract significant patterns. Designed and implemented the algorithm for negative co-regulation patterns by using EDISA and MOEA and evaluated the effectiveness of such techniques.
