1 Objective This guide is to detail the steps required to submit and run parallel computing Matlab jobs on the Phaeton Compute Cluster using the desktop Matlab client installed on your local machine. Please be aware that users must already possess a license for Matlab and the Parallel Computing Toolbox in order to run parallel Matlab jobs on Phaeton. Because the Phaeton license for the Matlab client application is restricted to compute nodes only, jobs are submitted directly from your own installation of Matlab running on your Windows machine. Before jobs can be submitted, your Matlab desktop client must be configured to uplink with the Phaeton cluster. This involves manually modifying some of the configuration files and installing the SSH client program 'putty'. We will go through the Installation and Configuration steps below, and then run the sample programs. Install Matlab on Client Host You can purchase Matlab and the Parallel Computing Toolbox (PCT) package and license from MathWorks and install them on your local PC with either Windows, Linux, or Mac OS. Following the GUI instruction until the installation is finished. Some campus site license might includes the parallel computing toolbox, please contact your local Matlab support person for this matter. If Matlab has been installed to an alternative directory, the instructions below must be modified accordingly. Install Putty on Windows Client Download the free 'PuTTY' packages: putty.exe, pscp.exe, puttygen.exe, plink.exe, psftp.exe, and pageant.exe to your PC machine and store them in the directory C:\Program Files\Putty These are available from Add the Putty Directory to your system path by right-clicking on My Computer, then clicking on Properties. Click on the Advanced tab, and then click on Environment Variables. Add the directory C:\Program Files\Putty to the system variable Path.

3 Configure Putty on Windows for Automatic Login Generate the SSH-2 DSA keys Run the program puttygen.exe and generate an SSH-2 DSA key. Change the Key comment to matlab_dce-key and then save the public key as matlab_dce.pub and the private key as matlab_dce.ppk (save them both in the Putty directory) Step #2. Upload the SSH public key to Phaeton cluster Transfer the public key file matlab_dce.pub created above to your Phaeton keys directory. You can use SSH client to connect to login.ucd.ie and WinSCP ( to transfer the file 'matlab_dce.pub' from your PC to /home/people/yourusername/.keys

5 Then add it to your authorized_key file with the following two commands: ssh-keygen -i -f ~/.keys/matlab_dce.pub >> ~/.keys/authorized_keys chmod 600 ~/.keys/authorized_keys Step #3. Configure Putty to allow automatic login We will now configure putty to use the public key created above to automatically log in to the Phaeton cluster where Matlab distributed computing jobs will run. First, start putty.exe and create a saved session named login.ucd.ie with host name login.ucd.ie Under Categories -> SSH -> Auth, change the Private key file for authentication to C:\Program Files\Putty\matlab_dce.ppk

6 Under Category -> Connection -> Data, change Auto-login username to your Phaeton username.

7 Under Category -> Session, click on save to save the session. Configuring MAC OS X or Linux Clients for Automatic Login You don't have to install putty on Mac OS X or Linux clients since they already have a ssh client available with the OS. Open the terminal application and at the prompt type: mkdir ~/.ssh # don't worry if you get a message saying it already exists chmod 700.ssh cd.ssh ssh-keygen -t dsa scp id_dsa.pub username@login.ucd.ie:.keys/ where "username" is your Phaeton login. ssh login.ucd.ie chmod 700.keys cd.keys cat id_dsa.pub >> authorized_keys You should then be able to ssh from your machine to phaeton without a password.

8 Matlab Client Configuration Note: The instructions are for Matlab 2009b, which is the version of Matlab running on the Phaeton cluster nodes. While you are recommended to use this version, previous matlab versions may be adaptable using a similar proceedure. Copy all files from: C:\Program Files\Matlab\R2009b\toolbox\distcomp\examples\integration\pbs\nonshared\windows to C:\Program Files\Matlab\R2009b\toolbox\local Note: If the distcomp folder is missing on your installation, it is likely you don't have the Parallel Computing Toolbox installed. Once you have copied the files to your local toolbox folder, restart Matlab before proceeding. Matlab Client Path Setup By default, C:\Program Files\Matlab\R2009b\toolbox\local is included in the PATH. To confirm, start a Matlab session on your Windows PC, then type 'path' in the Matlab session to show the paths

9 Download the Parallel configuration for Matlab on Phaeton from the following URL: Save the file to your Desktop. In Matlab, click on Parallel -> Manage Configurations. When the Configurations Manager opens, select File -> Import and select the phaeton.mat file you downloaded.

10 A new configuration, named Phaeton, should now appear within the configurations manager:

11 Double click on the Phaeton configuration to bring up its properties:

12 Edit the Following fields, just replacing the word USERNAME with your own Phaeton username: Directory where job data is stored (DataLocation) Function called when submitting parallel jobs (ParallelSubmitFcn) Function called when submitting distributed jobs (SubmitFcn)

13 Click OK to save your changes. Now click Start Validation to begin testing your Matlab Parallel Configuration. It may take several minutes to complete.

14 Make sure Find Resource, Distributed Job, and Parallel Job complete succesfully. Matlabpool is not supported on Phaeton and should not be expected to Pass. If you encounter any difficulties, please check the steps above again and repeat the test. Specifically, check that you can ssh to login through putty without using a password.
