HPC Innovation in Healthcare and Energy: Bridging academia and industry " Riam Kanso CBK Sci Con Ltd. March 25, 2014 CBK Sci Con Limited" CBK Sci Con is a consultancy devoted to the provision of high end scientific, technical and management advice in e-science domains CBK specialises in HPC, Modelling and Simulation, and Big Data Analytics across a range of sectors CBK builds on 15 years of research in the Centre for Computational Science (CCS) at UCL, and sits alongside it providing advice to blue chip clients Much of previous and ongoing research at CCS involves collaborations with industry We sit at the interface between academia and industry, and we are highly supportive of academia-industry partnerships 26/03/2014 CBK Sci Con Ltd 2 1

26/03/2014 Opportunities in Healthcare" Towards Personalised Medicine" Pharmaceutical products do not have the same effects in all people. Subtle genetic differences between individuals will lead to a range of outcomes. In the future, it is expected that patient-specific drug selection will become routine HPC and the latest genetic sequencing methods are key to bring this advancement forward 26/03/2014 CBK Sci Con Ltd 4 2

Patient Specific Lung Cancer Therapies" EGFR mutaions arising in lung cancer A750P L747- E749 del L858R G719S EGFR Tyrosine Kinase Domain Over expression of Epidermal Growth Factor Receptor (EGFR) is associated with cancer Target for inhibitory drugs Binding affinity calculations can be used to determine mutational effects Wan & Coveney, J. R. Soc. Interface, 8, , Wan & Coveney, J. Comput. Chem. 32(13), , Wan, Wright & Coveney, Mol. Cancer. Ther. 11; , BAC: Clinical Decision Support" Assessments of drug binding affinity to support clinical decision making Simulator: decision support software to assist clinicians for cancer treatment, and to reliably predict patient-specific drug susceptibility Simulator as a blackbox ranking of drug binding affinities Black box: a clinician doesn t need to know anything about the simulator. 6 3

HIV: This graphic depicts how one gets from the patient's particular viral sequence for the HIV protease to a ranked list of treatments, after going through multiple simulations to find the drug molecule most likely to bind to the protease and block its activity 26/03/2014 CBK Sci Con Ltd 7 Automation of binding affinity calculation" Standard in silico environment Aim is to provide tools that allow simulations to be used in a clinical context Require large number of simulations to be constructed and run automatically To investigate generalisation Automation is critical for clinical use Turn-around time scale of a few days is required Trade off between accuracy and simulation turn around time Binding Affinity Calculator (BAC) A distributed automated high throughput binding affinity calculator for HIV-1 proteases with relevant drugs S. K. Sadiq, D. Wright, S. J. Watson, S. J. Zasada, I. Stoica, Ileana, and P. V. Coveney, "Automated Molecular SimulaIon- Based 8 Binding Affinity Calculator for Ligand- Bound HIV- 1 Proteases", Journal of Chemical InformaIon and Modeling, 48, (9), , (2008), DOI: /ci

Plan is to port the workflow to a combined cloud/hpc platform Project data warehouse Web application BAC Prepare BAC Simulate BAC Post Process Result via portal Cloud resource AHE AHE HPC Resources The Opportunity" We can advance the era of personalised medicine by transforming the drug development industry. We can work on implementing the BAC through user friendly software, to inform the clinical decision making process, through collaborations with pharma partners and clinicians We are actively engaging with industrial partners and our academic partners through mechanisms such as H /03/2014 CBK Sci Con Ltd 10 5

Opportunities in the Oil and Gas Sector" Big Data in Oil and Gas - BP" BP have installed what they claim is the world s largest supercomputer for commercial research in a 110,000-square-foot data centre Designed for seismic and geophysical research It has the capability to reach 2.2 petaflops, which would take 100,000 average PCs to replicate Includes 1000 terabytes of RAM and 23.5 petabytes of disk space Serves as a worldwide hub for processing and managing huge amounts of geophysical data from across BP s portfolio 12 6

Big Data in Oil and Gas - Shell" The oil industry is reliant upon big data, using the technology to find new sites for successful drilling Easy oil sites are drying up - firms are forced to locate resources in remote, difficult locations. Royal Dutch Shell is spending on average 650 million a year compiling big data to analyse large numbers of sites. Shell has put technical and competitive IT at the heart of the business making Shell s algorithms around 100 times more effective. It s unique in the oil and gas industry to have technical and competitive IT activities stripped out from general IT services, and put alongside research technology and engineering. It recognises the era of big data, - Arjen Dorland, Shell EVP 13 Using HPC is expensive. Why use it?" HPC confers substantial competitive advantage. 1. For greater reliability in identify and then managing one's assets 2. To ensure more effective strike rates in locating and producing hydrocarbons 3. To minimise environmental footprint and damage 26/03/2014 CBK Sci Con Ltd 14 7

Where is this technology useful?" Seismic data acquisition and processing Visualisation of the big data Real time data acquisition and interpretation while drilling, to support "directional drilling The logging of exploration well bores to assist in accurately determining where the oil and gas is in the well Use of sensors for monitoring the oil/gas production 26/03/2014 CBK Sci Con Ltd 15 GREENING THE OIL INDUSTRY New Improved Muds from Environmental Sources (NIMES) TSB Q2506L " 8

Clay Swelling" The problem: Water based drilling fluid + reactive shale = swelling Source of the problem smectite (i.e. montmorillonite clay) content Driving force for swelling / destabilisation is chiefly hydration of the interlayer Na + ions. Need to develop clay swelling inhibitors, which either replace the Na cations or bind to them - a high clay volume polymer-nanocomposite J. Suter, S. Cliffe, R. Anderson, C. Greenwell and P. V. Coveney, "Rule based design of clay-swelling inhibitors", Energy & Environmental Science, 4, (2011) 17 DOI: /C1EE01280K NIMES NIMES" Technology Strategy Board funded Q2506L - Collaborative Research & Development (CRD) Oil and Gas Programme 1.6M in total, funded at 54% 800K of industry buy in to e-science Started February Five partner organisations 9

Project Partners & Management" Hub and spoke arrangement: Project Objective" The aim is to use experiment and modelling to develop new drilling fluids that will boost cost effective accessing of reserves, sustain and improve existing production and enhance the environmental requirements for production on the UK continental shelf "" 10

MOLECULAR MODELLING" Molecular structures are built numerically and their movements are modelled using classical dynamics equatioms Industry Interest" Lead industry partner M-I SWACO Currently a market leader (50% of UK Market Share) with their best available technology (BAT) drilling fluid under the brand name ULTRADRIL ULTRADRIL = $6M+ p.a. in sales M-I SWACO benefit from access to e-science facilities & knowledge through the consortium Increases UK oil & gas production and competitiveness 11

NIMES Outcomes" The project led to a set of patents and the development of environmentally friend (biodegradable) clay-swelling inhibitors which are being studied in a series of field trials (in the North Sea). 26/03/2014 CBK Sci Con Ltd 23 H2020 Calls of interest to CBK" New bioinformatics approaches in service of biotechnology opportunities/h2020/topics/2599-biotec html Binding Affinity Calculator 26/03/2014 CBK Sci Con Ltd 24 12
